The town's elevation is relatively low, rising a meager 43 feet above sea level, making it more prone to flooding, especially due to torrential rains from a tropical system. Also, given that the town lies on the St. Mary's River, it possesses a higher risk of river-based flooding. In the past 30 years, major tropical systems including Hurricane Irma in 2017, and Hurricane Matthew in 2016, have impacted Glen St. Mary, Florida and brought considerable rainfall and flooding in the region. During Irma, Baker County, which includes Glen St. Mary, reported storm surge inundation and freshwater flooding, leaving many roads impassable.
